Does anyone know if the ECU from a 1990 Eclipse w/manual trans will work properly on a 1993 Talon w/automatic?

Nope the wiring is different even though the harness is the same. Your best bet would be to try central foreign auto to find the ecu or a local junk yard.

whats different about the wiring? Just because it from a manual...if we do a transmission swap (auto-manual) will it work then?

The 90 uses a different TPS and ISC.

the reason we are doing this is because we want to run bigger injectors, because as I understand it the auto comes with the smaller turbo (14B) and 375cc injectors, compared to the 5 speed with 450cc injectors and the 16G....right?
If we just put on the other injectors would the ECU be able to adapt or would it just run rich?
There is no 'adapting' for larger injectors. The ECU knows how large they are, and will tall them to squirt long enough to match the mass of incoming air.
The ECU will try to adjust fuel trims and try to get open loop operation trimmed enough to get close to stoich, but it won't have enough 'leeway' to do so.
For larger injectors, you need fuel control. VPC, AFC, PMS, DsmLink, Haltech, Motech, AEM, etc... :)
